Here Athletes earn quota through rankings. Not the country. Right?

Yes they earn it for their country and hence can be swapped by another athlete if the country wants to.

Eg Carolina Marin was injured but her seeded place didn't go to the next Spanish player Clara Azurmendi though but she qualified based on her own rankings. 

So if Praneeth wouldn't have gone to Tokyo then Kidambi would have taken his place but unseeded

Not that I support swapping Praneeth for Kidambi, but if we had done that Srikanth would have been 14th seed. Same if we had selected Lakshya, Sourabh, Kashyap or Prannoy. Any of them would have been the 14th seed. But, I don't think Praneeth's injury was serious enough to make this change.
