A different possible consequence they could impose is handing control of some of Germany's anti-doping responsibilities to another organisation. Relevant part of the code (below) even mentions Germany's situation where legislation is impeding application of the code but still recommends the nuclear option if even this is prevented by legislation.

They can't but they can make Germany non-compliant until Germany resolves the conflicts between domestic law and the WADA code. Depending on the circumstances of the case non compliance can come with some pretty tough consequences including being banned from hosting any international competition that falls under the WADA code and/or being banned from competing at international competitions that fall under the WADA code. WADA isn't without tools to impose their will but are they willing to use them against an influential Western nation? What Germany is basically doing is handing out silent bans; something that has been a bit of a conspiracy theory in sports for a long time Germany is actually doing.

No they don't have a point at all. They became a WADA code signatory knowing full well their obligations and are failing to meet them and should be ruled non-compliant. The code should be binding on all countries equally.
